I've read about it often and the easyest way, but not the best, is to hide his 9000 portarti giving it exagerated coordinates and then putting him on a diagonal slot that you cannot reach with the arrows. This Will make him invisible and not selectable, but could appear in random select.
Otherwise the storymode tool allows you to lock/unlock certain chars, but it requires more work

Some are also able to select different characters remaining on the same box (for example in mortal kombat quadrilogy) although I'm still trying to figure out how to do such a thing
